This worked for me when I had to deal with some. Select "Start", and the new video file should work in Premiere Pro. Click the "Browse" button under Destination and choose where to save the converted file. Select the new profile in the Profile drop-down. Ignore the Subtitles tab, set a Profile Name at the top of the window, and click the "Create" button. Under the "Audio codec" tab, Make sure both the "Audio" and "Keep original audio track" options are selected.

You don't really want to re-encode the video like most people are suggesting because it can reduce video quality, but rewrapping the data without re-encoding the data is not something that a lot of applications support. The problem with your video files is that while the two codecs are compatible with Premiere, the container isn't, so Premiere cannot see the video data. Video files are comprised of 3 standards: the video codec (usually h.264), the audio codec (aac, mp3, etc.), and the container (.flv. I don't have the time now to type up full instructions (I'm on a phone), but your best bet is to use something like VLC to rewrap the video in an MP4 container (without re-encoding it).
